Badawy also served as Vice President of the Central Auditing Organization from 2015 to 2016. He was then appointed President for the Organization on August 7, 2016, a position he held until August 7, 2024.

During this period, he led the organization responsible for overseeing public funds and monitoring the performance of government agencies and public bodies.

On the academic and training level, he worked as a lecturer in a number of specialized bodies, including the National Center for Judicial Studies at the Ministry of Justice, the National Center for Social and Criminal Research, the Administrative Control Authority, and the Police Academy.

He took charge of investigating many cases that impacted national security, including cases of jihadist and takfiri movements such as the Hezbollah cell case in 2009 and the Nasr City cell in 2012.
